Dear Levi,
Yes, LGBT people are not only allowed in church they are invited and encouraged to worship God in His church..  At the Episcopal Church's General Convention this summer in Indianapolis, this wording is included in Resolution D061:
We are committed to the inclusion of all God’s people, including lesbians, gays,
bisexuals, transgenders, and other sexual minorities, in the full life of the Church.
We believe that these same people should be fully protected by the civil laws of
every society, enjoying the protections of law against violence and living under
society’s common obligations.

There were other resolutions passed that protect LGBT persons and others whose gender expression is different from the norm. You can view all resolutions passed at the General Convention at:  http://www.generalconvention.org/gc/resolutions
Thanks for your question!
